Abstract

The present invention provides assays and assay systems for use in spatially encoded biological assays. The invention provides an assay system comprising an assay capable of high levels of multiplexing where reagents are provided to a biological sample in defined spatial patterns; instrumentation capable of controlled delivery of reagents according to the spatial patterns; and a decoding scheme providing a readout that is digital in nature.

An array comprising a substrate and a plurality of encoded probes, wherein an encoded probe of the plurality of encoded probes comprises: (i) a binding agent and (ii) a coding tag, wherein the plurality of encoded probes are attached to a plurality of locations on the substrate, and wherein the coding tag of the encoded probe corresponds to a location of the plurality of locations on the substrate. 
     
     
         3 . The array of  claim 2 , wherein the plurality of encoded probes are directly immobilized onto the location on the substrate. 
     
     
         4 . The array of  claim 2 , wherein the plurality of encoded probes are indirectly immobilized onto the location on the substrate. 
     
     
         5 . The array of  claim 4 , wherein the plurality of encoded probes are immobilized onto beads, and wherein the beads are immobilized onto the plurality of locations on the substrate. 
     
     
         6 . The array of  claim 2 , wherein the plurality of encoded probes are indirectly immobilized onto the location on the substrate via linkers. 
     
     
         7 . The array of  claim 2 , wherein the binding agent comprises an oligonucleotide. 
     
     
         8 . The array of  claim 2 , wherein the binding agent selectively binds a biological target. 
     
     
         9 . The array of  claim 8 , wherein the biological target comprises a nucleic acid. 
     
     
         10 . The array of  claim 9 , wherein the nucleic acid comprises a single nucleotide polymorphism.
